I had thought there was a slight difference (e.g. a couple research points) between the two. Either way, I see no persuasive reason to go nuclear instead of fusion. I went nuclear myself, but that was before I understood the tech tree, and now that I have Mk IV and a chunk of Mk V, it's too late to turn back.
